On the '86 Honda put hooks on the seat pan that you have to get into loops on the ATV before you lock it down, but on the TRX250 it just has the four pins that have to be lined up before the hooks on the latch will go into their holes and latch. So my guess is you just need to keep bending the pan like you have to get it to sit where you'd like it.
